OK, given that this is a hypothetical question and not meant to reflect what we'd *actually* do (in reality I hope I'd give most of it away to people who need it):
The first thing I'd want to do is identify those areas where money might actually help. I don't know if it was covered in the earlier thread, but you wouldn't want to repeat what happened to Joe Firmage before he ran out of money. The NIDS approach looks more promising, at least in broad outlines (how's that for weasel words?).
Something *not* to do with the money: Give it to Dr. Greer.
Something that might actually be productive: Fund serious study of physical trace reports. Get things analysed by multiple independent, reputable institutions (perhaps in different countries to avoid interference, and to have access to *all* the best talent) wherever possible and correlate the results. Have a permanent "go-to" organisation for such traces, so that there is neither the problem nor the excuse of researchers not having the funding to get traces analysed (it's a problem for the genuine researchers and an excuse for the shysters), and let us put all the "I had it analysed by a reputable scientist at an institute nobody's heard of who's since mysteriously kicked the bucket" stories behind us.
Include alleged recovered implants in this, and over time develop a publicly available database
To be useful, there would need to be a weighting for "degree of confidence in anomalous origin", which would be tricky but not impossible...and that's true of all paranormal databases.
That's all I can come up with off the top of my head, but it'd be a start.

Invest in monitoring devices/satellites - camera's, microphones, IR visual aids - send them into orbit at uniform angles to get a globe vision of what is entering the Earth Sphere - then determine once and for all if the phenonmenon is related to extra terrestrial origins -

Then market - "GooogleyTM Space" - and let everybody else see what's going on in Live time internet format for a small fee - hopefully this will also drive focus on climatic and global issues perhaps make a profit in the medium term - Maybe after the M&A with Google.

Depending on my mood, I might just convert it all into $1's and burn it. The collective mind of humanity is enslaved to the concept of money. It saddens me deeply at times. Maybe if we ignore the banks, they'll go away. Why can't we just "Do Shit" without exchanging filthy little pieces of paper? Yeah, I know...silly thought, but surely there must be a richer form of social organization possible.
